Two-Color Chroma Key

I've got a chroma key animation I found online that I'd like to use as a transition effect. It starts as a full green screen, then the green falls apart into jigsaw puzzle pieces to reveal a full blue screen. Is there any way to point the green chroma key to be transparent to one track and the blue chroma key to be transparent to another track so that this chroma key video can be used for the transition between these two tracks?

You can choose any colour you want for each clip!
So you can have a chroma key filter set to green for the first CLIP and red for the second, and so on.

Instead to setup chroma key filter to the whole track apply it to a single clip you want to use it.
This way you can change the colour of each clip.
